Karsten,
Over 3 years of running cleanwork as root, we've had no problems
whatsoever. From a control perspective, I would think that as long as the
administrator (with root access) installs the crontab invokation and is
comfortable with what cleanwork does, it shouldn't be a problem at all.
Cleanwork never kills anything it shouldn't (unless you want to retrieve
data from some aborted session days ago).
